Yes, Baryon mode is by far the strongest form in the series.

Because Naruto will die in two minutes due to his chakra burning out with Baryon Mode, so if Madara simply flies out of reach, there is nothing that Naruto can do to affect him and thus Madara wins without having to do anything, just by waiting.
