Did the Covenant know about the Flood before Halo CE?

The short answer is that the Covenant had some knowledge of the Flood, at least in theory. Some Covenant escaped the Shield World of Halo Wars, so at minimum the Flood were known to the Covenant leadership by 2531. But by all accounts actual knowledge among the wider Covenant was sketchy.
