In the book Vengeful Spirit, page 331, it says the emperor got his powers because he traveled to the planet Molech and entered a warp gate to speak with the Chaos Gods. It then says that the emperor made a deal with the Chaos gods, who gave him psychic powers that his has today.

Ultimately they agree it’s possible that the Emperor is awakening and coming back as a major and active player. Thus all the evidence, both what is stated by His followers, and His enemies, and the direct actions we have seen, point to the Emperor awakening and gaining power.
